This works as intented: fences' hitboxes are about 1.5 blocks high, even though they look shorter. If you don't want this to happen, you should just replace the bottom fence block with a regular block just like Tails said.

I've made the description and summary a little clearer.
Bug hasn't been fixed yet neither in latest release or snapshot at the time of writing.
