The reason for the off-centered grass is that it was programmed to be off-center. This also applies to flowers.
The off-center plants give biomes like plains a natural (not-blocky) feel.
However textures passing through adjacent blocks is a bug.

The server has run for over 12 hours without any restart, and still no lag.
Your problem is most likely caused by the panel. I just run the server on my machine by either executing the .exe or the .jar.

The block is rendered partially transparent.
This is probably causes by the transparency of stained glass, since only colored clay and glass have the issue.
This bug does not only appear in 3rd person. It will also occur is somebody else is holding the block and you are looking at it in first person.
Yes, I am experiencing the same issue with a home hosted server on an i5 processor with 2GB RAM.
So far I have only had the issue occur when I was using the GUI. I haven't used my server with nogui in the startup as much. For the next few days I will see if the issue can occur when using the option of nogui.
