I found there is more to it... when placing boats, you have to place them in water. also, they are visually under water and you "float" above them
its not that the crystal is missing that part of the entity, it that the bedrock is missing all together, and they are inside the tower itself (dig onto it one block, you will se the bottom of the crystal)
yes, this is still an issue (MC 14w06b and up), I will update the screenshots for 14w11b
