Most likely the reason for this is that the data of the lead knot is stored in the entities that are connected to them. If there is nothing connected to them then on reloading the entity will no longer exist. Nothing knows of it's exists basically.
There are two ways to solve this:
1. There are no entities connected to a 'leadEntityKnot' = remove me (Empty leads not allowed)
2. LeadEntities will store themselves (Empty leads are allowed and can be used as building feature, although they do require a sacrifice then)A leadknot without anything attached is not saved when reloading.
