Witches can not spawn in huts generated in a superflat world.
1 witch might be generated with the hut as it is created, but no more will spawn inside the 7x5x9 boundery spawn box of the hut.
To show the bug, generate the world with the settings below.
Game Mode: Survival or Creative
Seed: -692520701
Superflat world preset: 2;2x4,60x3,44;6;biome_1,village
Generate Structures: ON
Allow Cheats: ON (just for the tp command)
Position of hut: /tp 260 64 288Put half slabs on top of the roof so no mobs will spawn there and choke the mob cap.
Now ordinary mobs (zombies, skeletons, creapers etc.) will spawn in the hut at night but no witches.
In a world created without the superflat setting, only witches will spawn in huts, and no ordinary mobs.

Still a bug in 1.4.5
One witch might get generated with the hut when it is created, but the area is not a witch spawning space and only ordinary mobs will spawn in the hut.
I have slabbed the roof on the pic to not get mobs to spawn there as it is by default "outside the hut".
But on the floor lvl only wiches will spawn, as they do in a non flat world.
Hope this will enlighten the problem abit more.

The witch pressent in the pic "Can't reproduce in 1.4.5.jpg" is generated with the hut and not spawned in in the hut.
In the screenshot i posted a skeleton has spawned in the hut, and that only happens in flat worlds.
In normal worlds the only mob that can spawn in a hut is the witch!
So i still claim this to be a bug.
Most of the time it seems that one witch will spawn with the hut and thats the only one that will spawn. The hut will only spawn ordinary mobs from now on. and never any new witches.
Seems like the hut is not valid as a "witch spawn box" in the flat worlds. like they are in the normal once.
Tested in 1.5 and the bug is still there!
Still a bug in 1.7.2
The strange part is that the "area" in Temple.dat under the data folder is generated and looks to be correct.
But the flatland code seems to ignore that data.
That is not the case, when i remove the top slab layer slimes will spawn all over the world at night, and the ground is above lvl 40. so they are not spawning in the slime chunk boundarys.
And on F3 the biome is showing Swampland aswell.
So i still claim it to be a bug.
