Same problem on Mac OS X 10.8.
Fixed in 13w01a, although now I can't seem to turn it off.
EDIT: Actually, scratch that: Bug still persists in 13w01a.

@Tails I am sorry about that. I did search, but I thought that issue report was only about the collision box that you can't shoot through, and not the graphical box you see when pointing at something.
@Grum: Couldn't the fix that was used for stairs be used for the hopper?
