I've experienced a similar thing! I have three redstone upgrades, yet I can't collect anymore, despite having 0 in storage. Plus, I've liberated the creepers, but I didn't get a flame of creation for them so I can't create them.
An update: it has now occurred for a second time. Both times it happened after I was defeating the last of the three big horde spore portals, and after the bar fell below 100%. First time was under 50% and second time was at 97%, so I feel that may be relevant, as the time played was different- first world had 13 hours, while the second time was at 8 hours.
