I have a vanilla server and I have the same problem. My world was generated in 1.3 version more or less. I put the crystals in the correct place and dragon are not respawning.
The main problem is that there is a desynchronization between what the player sees and what happens in the game. The player is seeing that he raised the shield in time to block that arrow, but the arrow hits him and makes him lose life points.
If the player is seeing that he is protected, he must not lose the points of life.
There is already a delay since the player presses the button until the shield rises (the visual animation time)
there is another issue related to this. When scrolling, the scrolling action is inconsistent. You'll sometimes scroll 5 times to move 1 position and then each scroll will move a single position and then stick again. It's VERY frustrating and makes it so hard to use MC

I have the same problem on server. Gamemode survival, Minecraft 1.4.6.

Sorry, I can't reproduce anymore. Today the bug was gone! I didn't do anything and seems like the bug disappear.
