When the SpyGlass tower is placed down it adds a buff to the towers, this stops the masonry from upgrading them. as a temp fix you can remove the spyglass towers and then replace the towers that are not upgrading and then place the spyglass back down. Note that having a spyglass tower placed when placing other towers will stop them from getting upgraded. i also tried the Kaboomery and the Battle Drum, towers will still upgrade. My Final conclusion is buff that is added to the towers range by the spyglass may be the problem, as placing towers after the spyglass is removed get upgraded.
Photo: 1st tower was placed with just a Masonry around. 2nd was placed with a spyglass. 3rd was placed next to a kabomery. 4th was placed next to a battle drum.
