Masonry Upgrade Broken
Not sure exactly whether it is the masonry building itself or the Expert Masonry buff that is causing the issue, but all of my towers and gates are no longer being upgraded to stone after building my 2nd/3rd Expert Masonry improvement at the Well of Fate. Walls get converted just fine, and I don't know if Ramps are affected (not sure why they would be, anyway).

I just encountered this bug. My masonries were working fine and I built an Expert Mason improvement and suddenly my towers won't convert to stone anymore.
Further testing required, however this may be caused not by having multiple Expert Masonry improvements, but rather by the Spyglass Overlook structure. During play last night, I experimented building fresh towers under the influence of multiple buffs, and discovered that any building that was in the spyglass's radius would be ignored by the masonry afterward, even if I then deconstructed the spyglass.

MCLG-154)I have several mason buildings around my base and a wall with towers outside. All of those have been converted to stone via the mason buildings.
However I went on a clust tower spree outside and some of them did not convert despite being in the radius. I have made a tower next to 2 mason buildings that were overlapping, destroyer the tower after 15 minutes and rebuild it. no success.
The other towers awaiting the mason buff did not change either during that time. I did not build walls and they are all stone.
I did teleport somewhere then back
I did relog
I did rebuild mason buildings.
Nothing worked.
Here is a screenshot of a tower overlapped by 3 mason buildings that did not turn despite being placed first and spending almost 20 minutes watching it after I have noticed that nothing else was being upgraded.
I have only one well of fate upgrade for masonry. Walls do get converted but not doors, arrow towers or scatter towers.
Doing some testing, I can now confirm that it appears to be caused by the Spyglass Overlook. I built the exact same structures at another village without the spyglass and everything upgraded just fine.
When the SpyGlass tower is placed down it adds a buff to the towers, this stops the masonry from upgrading them. as a temp fix you can remove the spyglass towers and then replace the towers that are not upgrading and then place the spyglass back down. Note that having a spyglass tower placed when placing other towers will stop them from getting upgraded. i also tried the Kaboomery and the Battle Drum, towers will still upgrade. My Final conclusion is buff that is added to the towers range by the spyglass may be the problem, as placing towers after the spyglass is removed get upgraded.

I am having the same issue. I have done some testing and agree that this is related to the spyglass building being placed. To get the masonry building working again, I have had to remove the spyglass buildings, then build a new masonry building. Any buildings previously placed still will not upgrade to stone. They need to be removed and placed again for the conversion to stone to work.
I am also having this problem at my wellhouse.
I had a wellhouse near the creepers and skeletons to easily access them when it said it was going to be under attack.
So I put up some defences like spyglass towers and arrow towers along with a few scatter towers.
However, when I placed the masonries, everything seemed fine and they were upgrading them, so I waited for it all to be upgraded so I could focus on the other village which was also being attacked, and they all stopped working.
I tried replacing and moving them but they seemed to have just stopped working entirely.
I then went to my other villages and, sure enough, they also had the same problem.
I looked it up and sure enough I wasn't alone with this issue.
I also noticed it still says resolved on many reports, which it is definitely not.
Hope this helps in finding how to fix the bug at least.
