Some Trees are not/rarely/improperly generating in certain Biomes
Normally, the Mesa Plateau F biome generates trees. It seems to not be doing this, but it still generates dirt and grass. The seed I used to find the Mesa biome was "Mesa?" Similar (possibly related) issues are occurring in other biomes as well.
Confirmed Cases:
Oak Trees in Mesa Plateau
Spruce Trees in Extreme Hills+
Swamp Oak Trees in SwamplandUnconfirmed Cases:
Spruce Trees in Taiga
Giant Mushrooms in Roofed Forest
Oak Trees in Forest

Some Trees are not/rarely/improperly generating in certain Biomes.
I attached a picture showing the swamp problem. Also, it looks like the trees in Taigas aren't dense enough (there's an image of that too). A number of the wide-topped spruce trees seem to be too short as well.
EDIT: It looks like the problem in the Taigas is that there are none of the pine-shaped trees.
Here's some images of the Extreme Hills tree generation issue. Note the lack of spruce trees.
OK, I found a single spruce tree in an Extreme Hills biome. But, as you can see in the screenshot, there's no other ones in the biome. So they either don't generate at all in most EH biomes or appear very rarely in a few.
Also, giant red and brown mushrooms don't appear in Roofed Forests, and in Forests, there's a lot of oak trees that generate with very short trunks.
Mushroom Islands and Mushroom Island Shores don't generate large mushrooms at all.
There's no trees in the Ice Plains either.
Attached some screenshots showing the issue in the newer versions.

I think that this isn't a duplicate of the world deletion issues. I've had this happen to me in worlds that have new names in snapshot 14w27b, and I was about to post it as a separate issue when I found this one. Also, it seems to affect only trees (maybe other plants) as opposed to the entire terrain of the whole chunk, so I don't think it has to do with the game incorrectly retrieving chunks from other worlds. It looks more like an inherent error in tree generation. Maybe this should be reopened.
Some trees have generated with their leaves missing or in the wrong place. It happens to a few trees at once, and the cutoff of the leaves appears to be a straight border. I've tried recreating this bug by recreating the world with the same seed and finding the same coordinates; unfortunately, it seems to happen randomly and I can't recreate it consistently. The best way to seek the bug out seems to be to open a new world and keep an eye out for odd-looking trees. It seems to be different from the "stripped parts" bug and the issue where chunks from old worlds weren't deleted, since the effects of this bug are very localized and, rather than having the entire terrain of the chunk messed up, only trees are affected.

Mismatching tree generation.
I've accidentally deleted the first one
But I have the second one, it's 8712259710343036578. I am using the customized world gen, with this preset string:
{"coordinateScale":684.412,"heightScale":150.0,"lowerLimitScale":512.0,"upperLimitScale":512.0,"depthNoiseScaleX":200.0,"depthNoiseScaleZ":200.0,"depthNoiseScaleExponent":0.5,"mainNoiseScaleX":5000.0,"mainNoiseScaleY":5000.0,"mainNoiseScaleZ":5000.0,"baseSize":1.325,"stretchY":12.0,"biomeDepthWeight":11.0,"biomeDepthOffset":20.0,"biomeScaleWeight":4.0,"biomeScaleOffset":0.0,"seaLevel":63,"useCaves":true,"useDungeons":true,"dungeonChance":8,"useStrongholds":true,"useVillages":true,"useMineShafts":true,"useTemples":true,"useMonuments":true,"useRavines":true,"useWaterLakes":true,"waterLakeChance":80,"useLavaLakes":true,"lavaLakeChance":80,"useLavaOceans":false,"fixedBiome":-1,"biomeSize":4,"riverSize":4,"dirtSize":33,"dirtCount":10,"dirtMinHeight":0,"dirtMaxHeight":256,"gravelSize":33,"gravelCount":8,"gravelMinHeight":0,"gravelMaxHeight":256,"graniteSize":33,"graniteCount":10,"graniteMinHeight":0,"graniteMaxHeight":80,"dioriteSize":33,"dioriteCount":10,"dioriteMinHeight":0,"dioriteMaxHeight":80,"andesiteSize":33,"andesiteCount":10,"andesiteMinHeight":0,"andesiteMaxHeight":80,"coalSize":17,"coalCount":20,"coalMinHeight":0,"coalMaxHeight":128,"ironSize":9,"ironCount":20,"ironMinHeight":0,"ironMaxHeight":64,"goldSize":9,"goldCount":2,"goldMinHeight":0,"goldMaxHeight":32,"redstoneSize":8,"redstoneCount":8,"redstoneMinHeight":0,"redstoneMaxHeight":16,"diamondSize":8,"diamondCount":1,"diamondMinHeight":0,"diamondMaxHeight":16,"lapisSize":7,"lapisCount":1,"lapisCenterHeight":16,"lapisSpread":16}I should mention that although that second picture was taken in that customized world, I've seen it on Default too.
But the weird thing is, the seed doesn't seem to be directly tied to it. I've remade worlds with the same seeds and have been unable to find matching errors. So that makes the bug hard to pinpoint.
I haven't seen it in this snapshot. Hopefully it's fixed.
