When you are riding a boat/minecart, you are "stuck" in it until you press Shift to get out. This is intentional. Mobs cannot eject you from boats/minecarts. The problem lies from the ender dragon not affecting the boat itself. So I would say it's probably a duplicate of
MC-9381.
