LWJGL Linux Freeze Bug
No helpful output, as this bug does not effect gameplay; however, whenever I look at any screen that is NOT minecraft while it's running, I have a severe freeze bug that renders everything that isn't minecraft essentually useless.
On older versions of minecraft (Where the "Sticky Keys" were a problem) I simply ran a bash script to fix the issue; but, with 1.6.1, I have found no way of updating (or even downgrading to 1.8.4/5, which worked perfectly for me) the files to remove the problem.
Please implement a way to update them in a sane way.

I have the same problem. Oracle Java 7 (1.7.0_25-b15), Debian unstable, kernel 3.9.8. It does it with both Intel and NVidia drivers, so it doesn't appear to be a driver problem.
It doesn't happen every time I switch away. It might be time-dependent - the longer its off screen, the more likely it is to occur.
From what I can tell, the longer you actively play Minecraft, the worse the freeze gets (more often, with a longer freeze). After ~1 hour of gameplay, it is futile to do anything that isn't minecraft actively.
More info. It only seems to happen in-game. If I sit at the menu it doesn't hang.
Not resolved in 1.6.2 prerelease.
I ran an experiment today. I left it idling in game all day. When I got home, I returned to the menu, loaded a different game, played for a few minutes and then switched workspaces. When I came back it had hung again. So wherever the problem is, its not cleared out by quitting and restarting the game.
I don't know if any of this is helpful. I'll keep playing!
Is this still a concern in the current Minecraft version? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
Yes, still a problem in 1.6.2.
Updated.
The issue is just as severe.
Also effects Ubuntu 13.4 severely. As there is currently a bug with ubuntu changing the window currently focused on, switching workspace or waking from standby completetely freezes my computer
Because I was curious to see if I could update the LWJGL files the hard way, I looked at any way to swap 1.9.0 with 1.8.4 (the best option). I was able to have the game launch, and function properly; but the freezes pursue; however, they were not nearly as bad as with only 1.9.0 (I.E. keystrokes were still captured while frozen, unlike before).
If I am able to find a way to rid this bug entirely, I will tell you; though, I doubt I will be able to untill there is a legit way to downgrade the files, or LWJGL updates to something without such bugs (which, looking at their past, is very unlikely).
What did your bash script do that resolved the issue in the past? That could provide some hints to the actual cause of the issue.
It updates the LWJGL files. https://gist.github.com/aperson/2086385 is the script I used. The LWJGL version I had (and wish to continue using) was version 1.8.4, as it didn't have any game-ruining bugs.
In fact, the only bug it has is you can't hold shift and switch to 2, 6, or 8 with the number keys. 4 is okay, though..
Still a problem in 13w36b.
Still a problem in 1.7.2.
Is this still a concern in the latest Minecraft version 14w08a? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
Is this still a concern in the current Minecraft version 1.7.9 / Launcher version 1.3.11 or later? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
