It seems that only the host is able to pick up runes in multiplayer, host as in whoever everybody else joined.
We've tested it, 2 players, and my friend who joined me was not able to pick up the rune.
He could see the rune, he got the (A) Pick Up action available to him, but clicking A on his controller did nothing.
He then replayed the level solo, got to the same point, and could pick up the rune.
So it seems that there is an issue with picking up runes if you have joined a friends game.
