my villagers are disappearing and dieing from the environment(lighting strikes) while on peaceful while in a lit up area enclosed(fence around them then a house structure ) surround by lights to combat this first death i did add a second layer to their house but that doesn't seem to stop it,

This is likely having to do with the fact that when villagers are struck with lighting they are supposed to become a witch, however since you are in peaceful mode, they just despawn as witches are hostile mobs.
But they can get struct by lighting under a two layer roof? if so with what material can i use to protect them?
Ah, that's a detail that should be in the title, I didn't catch that part in the summary. No they are supposed to be safe under a roof, my bad.

I believe this works as intended. Lightning affects entities up to 3 blocks below one it struck - so build 4 layer roof to make sure it doesn't affect you villagers. Note it also affects entities up to 6 blocks horizontally - so it might struck you villagers through the wall. To prevent it build overhanging roof.
