MC-13571Server Not Generating Files on Startup
When running the minecraft_server.jar, the necessary files for settings and such other things are not generated.
Environment
OS: Ubuntu 12.04 AMD64
Java: java version "1.6.0_27"; OpenJDK Runtime Environment (IcedTea6 1.12.3) (6b27-1.12.3-0ubuntu1~12.04.1); OpenJDK 64-Bit Server VM (build 20.0-b12, mixed mode);
Processor: AMD Athlon(tm) II X2 245 Processor × 2
RAM: 3.6 GiB (4 x 1GB Sticks) DDR3

Is the folder your minecraft server is located in write-protected by any chance?
I recommend that you update your java version, as OpenJDK 1.6 has occasionally been known to cause issues with Minecraft.
