Mobs transported from Nether to Overworld cannot be identified through commands
Steps to reproduce:
- Create a portal in the Nether
- Spawn a mob (Creeper, Pigman, Cow, etc)
- Push mob through portal
- Enter portal
- See mob
- type /testfor @e
Result
The outcome is "That entity cannot be found" even though the mob is clearly there. It also will present this statement for the amount of traveled mobs there are. /kill does not work either. Exiting world, and reloading seems to fix this.

Still a problem in the 1.8 official release.
Steps to reproduce:
1.Spawn a zombie using a mob spawner
2. Unload the chunks by tping somewhere else
3. Tp back and type /kill @e[type=Zombie]
4. You'll get a message saying zombie have been killed, however, they will still be there
5. If you type /kill @e[type=Zombie] again – it will tell you "That Entity cannot be found"

As far as I can tell this is working correctly and is not related to MC-55654.
Dupe of MC-55654
It's not mobs that naturally spawn. But it may be mobs that were spawned from older worlds. I believe relogging in may fix the problem but I'm not sure. I have the same issue with MC-55654 but I doubt you've transported mobs dimensionally.

@qmagnet Is this still a concern in the current Minecraft 1.8.2-pre1?
Yes. Sorry forgot about snapshots. Retested in 1.8.2-pre1.
