MC-89988Nether portals causing fall damage
Traveling back from the Nether to the Overworld gives fall damage from at least 4 hearts, despite there is apparently no falling involved - being transported to the correct position in the portal. From the Overworld to the Nether it is 'only' half an heart.
The portal pair was created in a previous version and worked fine without affliction of damage up to 15w40b.

Can confirm. Died in my tester world with a 30 block difference in height between overworld-side portal and nether side portal. Went to the nether in creative and built a new portal 4 blocks lower than the correct height, went back to the overworld and tried again in survival. Took half a heart of damage (the correct amount for a 4 block fall).
But in my case there was no difference in height, the player was teleported to the correct place - standing in the middle of the portal (both directions). There was no apparent fall involved, but the death (2nd try) was reported as falling from a high place!
So I am not sure that this relates to the portal not placing the player at correct coordinates...
Can confirm as well, when using my end portal it would teleport me 1000 blocks away from the 5x5 spawn. Haven't tried the nether yet but hearing the other comments its pretty much confirmed to be both portals.
I can confirm this happens.
In my case, I created and played the world in 15w41b. Going to the Nether (placing an obsidian portal frame with 10 block, the minimal size in the middle of a lake on top of two dirt blocks) and fell a great distance upon spawning into the newly generated Nether (1 Health left from fall damage, full iron armor).
Looking around, the Nether Portal was nowhere to be seen, even in higher places (probably spawned a great distance away from it). Making an additional obsidian portal from within the Nether to the Overworld I spawned in a new portal frame (inside the frame this time, so as expected), but died because of fall damage (even though I didn't fall at all). It's also worth noting that this new portal was placed underground

Solved in 15w42a - no more damage if going through the portals.

I'm playing in 15w51b and I take damage every time I travel from the Nether to the Overworld. But it seems like it just restores my health I had before Eg: Before travel I had 6 hearts, after travel it sounds and looks like I take damage, but I still have 6 hearts. The animation is like I had 10 before and lost 4. Is this another bug or still this one?

MC-89928.Not fixed. The new 15w51a, 15w51b, and 16w02a snapshots crash/corrupt my LP, so in I'm in 50a. I get it in 15w50a.
It's actually possible it's suffocation damage...
MC-89928then.This can easily be tested by being damaged to half a heart and then reproducing the bug. The death message either says "suffocated in a wall" or "hit the ground too hard".
