Arch Haven Mission not spawning in
The location with the scroll (a small ship that can randomly appear in one of the dead ends) is intended to have a very small chance of generating, which can sometimes result in it not appearing for over 50 playthroughs of the mission. To maximize your chances of finding the ship, please make sure to do the following:
1. Only search for it in the part before the drawbridge, and quit the mission if you do not find it there. While there is a chance it might appear after the drawbridge, it takes less time to look for it that way.
2. As soon as you enter the mission, open the map to check how many secrets are present. If you've already beaten Obsidian Pinnacle and used the button inside the Camp's church, then the mission will have 2 guaranteed secrets, meaning you should only search if there are 3 secrets shown or more. If you haven't used the church button yet, then there will be only 1 guaranteed secret, meaning you should search when there are 2 secrets shown or more.

My name is Krastum and my problem is the Arch Haven Mission. After running the pigman pastures on all difficulties, default, adventure, and apocalypse the mission to unlock the arch haven has not spawned in any version of the level. I have tried running the mission and exploring every part of the level but with no avail in finding the second boat to unlock the arch haven. I don't know if this is a glitch but after running the mission multiple times on every level the boat doesn't spawn and it's getting frustrating not having all the levels unlocked. If you could fix this that would be fantastic.

This is still an issue (50+ tries on every difficulty and every possible secret count) and I'm considering to stop playing the game entirely until this is fixed, although I didn't even finish it once. This is the kind of developer oversight that really pisses me off.

Maps are randomly generated and the scroll to unlock does not always generate. When you load into Pumpkin Patch, open your map and check the number of available secrets in the lower left corner. If it does not say at least 4 (3 if you haven't completed Default?), the scroll for Arch haven is not available.
If f it is not available, simply use your game menu to return to camp and restart Pumpkin Patch. Repeat until you have 4 secrets.
If you are just looking to unlock Arch Haven, choose Default difficulty and an easy level. No need to kill yourself to just unlock the secret level.
In the official handbook written by Mojang, you can find Arch Haven on a ship. According to my observations, it always spawns on the second ship, never the first. It only spawns before the first inventory chest (chest that provides you apples and arrows). Normally, it won't spawn if the number of secrets (can be seen by opening the map) exceeds 2.
Secret levels for me disappear if it is left incomplete. My game glitched out, causing it to reset in the middle of completing a secret level. When I went back into the game, the level had completely disappeared.
Same issue here, I've run this map at least 40 times now, to no avail.
I am running into the same Arch Haven spawn issue. I have played the first half of Pumpkin Pastures at least a couple dozen times. I always exit to camp if there are fewer than 4 secrets. Despite playing this level dozens of time (or at least the first half to confirm the second pirate ship is not there), I still have not found the new pirate ship secret level.
This is a design flaw. Your team may not see it this way, but this is bad design to make a player play the first half of a level dozens of time just to unlock another mission. This is pointless grind just to unlock a mission.
You could very easily fix this with a code patch that would spawn the secret more often for those trying multiple times. This is ridiculous that this isn't being addressed. This is a bug, not a feature.

OK, I've run pumpkin pastures at least another dozen plus times now when the secret count is above 4. I even screen shot the SEVEN secret PP level... and still no pirate ship with the Arch Haven mission unlock.
This is seriously frustrating.

This issue is now resolved for me after the latest patch.
Version 1.5 fixed it for me I found it in 2nd try!! I'm sad for all the time I've spend before on this..
but at last it's done!! 
@sam mertich - I eventually found it be doing the reverse of what some of the internet walk throughs said. I had been looking for it with 4 or more secrets. I never found it.
So reading a few other posts on this topic, I started looking for it when the map spawned 3 or less secrets. I think it finally took about 4 tries (after dozens using the other method) and I finally got the other pirate boat.
This is still an ongoing issue and is truly a bug.

this is still an issue, i've had 7 secrets and none was a boat hidden in the level
The scroll is now meant to be available in the same ship as the Mystery Merchant. Is it there?
