I have the issue too (MC 14w27a), a wrong position for the torch, the flame itself is well placed, with the hitbox, but not the stick.

In 14w32a, when a beacon is on the bedrock-ceiling of the nether (with access to the sky),
a new beacon placed or an effect changed in an old one, the beam appears in the beacon but is stopped (and no effect: seeMC-59533).

The issue is still there: Minecraft 14w25b (launcher 1.4.4). Applying a color change on "grass.png" and "foliage.png" doesn't affect the color of these textures in biomes Mesa & Swampland.

In the same way, we can place torches on the transparent blocks and "non complete" blocks, i.e. : ice, glowstone, sea lantern, all the rails, pistons, levers, repeaters, comparators, plates, tripwires, trapdoors, buttons, glass panes, iron barriers, cactus, saplings, ladder, cobweb, chests, beacon, redstone, etc.
The issue exists in 14w26c
I confirm this issue in Minecraft 14w26c (launcher 1.4.4), a lever on a hopper drops when we activate it or with a block update nearby.

It's different : the beam is here when the beacon is place in the nether, I clarified : only on the nether ceiling the beam is stopped, at 128 blocks (the previous MC versions let the beam appear on the ceiling).
