Looks like this is related to
MCPE-18900but this bug is more general as more than just pistons are causing bad behavior.This could be related to
MCPE-13608but I wasn't sure. Feel free to post the video under that bug if that makes tracking easierRelated to the fact that half-slabs in Pocket Edition do not block light and it's still present in 1.0.3...
I can repro this issue on Win10 edition. Wheat and beetroot seeds do not work. The villagers will not pick these up at all. However, carrots and potatoes do work fine.

MCPE-12422– which should be fixed as of 1.0.5 (in beta on Android). See the Fixes in the release notes @ http://minecraft.gamepedia.com/Pocket_Edition_1.0.5_build_1A quick test shows that it's still a problem in 1.0.5 I think. I threw together a simple world and looks like it's broken but you should test with your setup in case I'm seeing something else.

This may be fixed as it's listed in the 1.0.6 changelog. I tried OPs Chamber-B design (full blocks covered by half-slabs for the roof) and I'm getting spawns inside my enclosed room relatively quickly. I don't have a full size farm though so it would be good to get a second opinion here.
Seems to still be an issue with Win10 1.0.7 at least.
