Mouse cursor moves off-window when accessing inventory (or item contents)
The bug occurs when accessing a contents box (like your inventory, chest contents, etc.) when running Minecraft in an windowed environment. When the window has focus, you can right-click to interact or use an item. However, if you access any contents box, the mouse cursor appears below the window (several inches below - out of the scope of the window). If you close the contents box with the keyboard (for example, 'E' to close your inventory), the mouse cursor disappears but any right-clicks are sent to the location where the mouse cursor exists (still below the window).
To mitigate this issue, you have to reopen a contents box (or your inventory), move the cursor from below the window to within the window, and then close the inventory. This has to be repeated every time you access a contents box.
I believe the fix is to center the cursor on the window and not place it below.

Is this still an issue in the most recent versions (currently that is 1.10.2, or 16w42a) of Minecraft? If so, please update the affected versions and help us keeping this ticket updated from time to time. If you are the owner/reporter of this ticket, you can modify the affected version(s) yourself.
I reported this in MC-65983 and Grum is taking a look at it. Definitely annoying.
It always centers in the window for me (right over the crosshair)
Have you tried it on a separate monitor? It works fine when disconnected from non-Retina external displays.
Ah, missed that part.
I think I've figured this out (or at least what the trigger is). Minecraft, regardless of what screen the Launcher appears on, will always start on the built-in Retina display (I would assume the primary display). The cursor stays to the center of the windows (as expected). However, when moving a window to a workspace on an external monitor that is non-HiDPI (I have two Thunderbolt displays), the cursor is centered horizontally but not vertically. Returning the Minecraft window back to the built-in Retina display restore expected cursor behavior.
Definitely a bug. Similar to other Retina related bugs, but different in that it affects the cursor.
Did some changes, might have fixed it.
I'll download the snapshot later today to see the changes fixed it.

My apologies for the delay. I'm running 14w34b and still experience the same issue. As soon as I examine my inventory, the cursor appears below the window.
This highly annoying bug still affects the latest pre-release (even with the fix to the fullscreen and Retina display).
Just tested with a fresh, vanilla Minecraft 1.8. Still affected by this bug.
This bug still occurs in 1.8.7. Is there a chance this will be fixed for 1.9? I often have Minecraft open in windowed mode on my external while doing other things on my main screen (esp if I'm using an AFK farm), but this mouse bug makes it unplayable unless I move it back to my primary screen

Just got the chance to use my external screen setup on Vanilla 1.8.8 and the bug is definitely replicable on my Mac. It seems that the mouse appears a set number of pixels below center in windowed mode. The external monitor I'm using is 1900x1200 and (I'm estimating) when the window is shorter then 600 pixels the cursor appears outside the window when opening a GUI. For some reason it's not adjusting the cursor placement to the height of the window.
I can also confirm this happens on my multi-monitor setup. However, replication and symptoms are only slightly different, but the same problem nonetheless.
I use an external monitor (2560x1440 resolution) as my primary screen and my built-in retina display (2880x1800 resolution) as my secondary screen.
When playing Minecraft in windowed mode on the primary screen (external monitor in my case), the cursor is always centred in-game when opening inventories, no matter the placement of the Minecraft window on the screen.
Moving the Minecraft window over to the secondary screen (built-in retina), the cursor always moves ABOVE and outside of the Minecraft window. The cursor seems to place itself at a fixed distance above the window no matter the placement of the window itself, but will always correctly center itself horizontally with the Minecraft window.
Is this still an issue in the current Minecraft Snapshot 15w45b or later? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases/pre-releases.
I can confirm that the bug is still present in the latest snapshot (15w46a).
EDIT: I have also since upgraded my OSX to El Capitan and, as stated before, the bug is still present.
I cannot reproduce this bug currently on the latest snapshot.
I tried this again using snapshot 16w07a and the issue still exists. No issues on my primary screen, but on the secondary screen the pointer appears outside the window whenever the inventory is opened.
Note: I even deleted all my different launchers all together. I installed the vanilla minecraft launcher obtained from the main website and did a clean install. I loaded the newest snapshot and the issue was still present.
EDIT: I even tried disabling all external devices (including my wireless keyboard and trackpad). Issue is still present.
I can confirm this is still an issue with the latest 1.9 release. I have the exact same setup as Riekman. My external monitor is setup as my primary screen. My built in MacBook Pro Retina laptop screen is my secondary screen. When playing Minecraft on the laptop screen (not the primary, external monitor), accessing chests, inventory, furnaces, etc, will cause mouse issues.
Here are the simple steps to repeat:
1) Play Minecraft on the secondary screen, in windowed mode.
2) Open inventory 'E' (important - don't move the mouse at all).
3) Use 'E' again to close inventory. At this point, mouse movement, clicking, etc will cease to function.
To get it working again one must:
a) open inventory 'E',
b) move mouse back into window area,
c) close inventory.

The latest release 1.12.2 still has the issue (Which is why mods didn't ask about testing the release, probably
)
