Skin/Head Textures, server/world icon, and chat colors don't refresh when first loaded in anaglyph 3D
To work around this issue in-game, turn off anaglyph 3D (selecting "done" on the settings menu) and then save and quit.

But MC-43991 that is not even remotely related to this issue!
^. Minecraft actually has an option for using Red/Blue 3D glasses, which you probably turned on accidentally.
Note that after changing this you may need to restart the game for some visual changes to completely reset. See MC-43991 for more information.
The change of colors is intended (as otherwise, pure-red chat wouldn't be readable on one eye). But it doesn't actually work that well, as it doesn't trigger until a restart, in either direction (which is why I can say for sure that pure-red chat doesn't work well without changed colors; it's unreadable through my 3D glasses).
Since you're most likely encountering this through the freeze you're experiencing (MC-121216), which forces you to restart the game once, the color change already happens one way for you.
MC-43991.describes the need to restart the game for the colors to change.
You've turned on the anaglyph 3D mode. Go get your 3D glasses if you have them. Otherwise, you can turn this off in options → video settings.
Note that due to MC-43991, you may need to restart the game for the effect to fully go away. 1.13 removed 3D anaglyph ( D: ) so this will no longer be an issue in that version.

Anaglyph recolors most textures so that you can actually see them (mostly by greatly reducing the amount of blue). Unfortunately, for some textures (mainly skins) it only does this once, and doesn't change them again when anaglyph is toggled. So if you start the game with anaglyph enabled and then turn it off, things will look weird; you need to restart the game again to fix it.
Anaglyph was removed in 1.13, so this issue no longer applies there.
You've activated the "Anaglyph 3D" mode – i.e. the mode where you can use 3D glasses to get a fairly decent 3D image. Turn it off in video settings to return to normal (or go find some 3D glasses).
Note that due to MC-43991 you may need to restart your game to return completely to normal. Also note that anaglyph 3D will be removed in 1.13.

Is this still a concern in the current Minecraft version 14w25a/b / Launcher version 1.4.5 or later? If so, please update the affected versions in order to best aid Mojang ensuring bugs are still valid in the latest releases / pre-releases.
