Actually a duplicate of MC-13309; intersecting of these 2 structures in the first place is considered a bug.
End portals getting destroyed was fixed by #features_cannot_replace, but that was really a slapdash solution and I don't think any Mojang employee would defend it as final (it creates problems like MC-266535). And structure intersections are definitely valid bugs: stronghold-mineshaft is MC-13309, bastion-fortress is MC-171024, geode-stronghold is MC-225945, etc. Some intersections have been marked as intended, but even these are often overturned on review or considered valid after being fixed and regressed (MC-216881 is an example of the latter).

I don't think I have seen mineshafts overwriting the features of strongholds on Java Edition (at least in modern versions of the game). From what I have seen, the generation mentioned here is caused by code that stops the walls, floors and ceilings (but not the actual features of the room) from replacing air blocks (as in MC-216881). The portal room is the only room that generates fully intact in midair, and it theoretically would overwrite both air and solid blocks of mineshafts based on this assumption.
Is it because mineshafts are too common?
