The bug
Water wells in new plains villages simply can't generate a bottom to them.
The reason for this is a typo in the Jigsaw block.
It is:
minecraft:village/common/well_bottoms
While it should be:
minecraft:village/common/well_bottom
How to solve
Either rename the structure file or change the target pool of the jigsaw block.

Regarding the cause stated in the description: structure pools are not sturcutre file references, they are a separate list containing structure files. So to say it's a typo is simply wrong as there is indeed a structure POOL named well_bottoms.
