Stackable items of same id and meta value but different NBT tags will stack in creative menu
When holding an item, notably the tipped arrows, and clicking on another item of the same id and damage value but different nbt, it will add to the stack, instead of removing the item.

You are getting MC-82986; it is trying to add to the stack (but potions can only stack up to one, causing the behavior that you are getting).

Fixed for a future version. MC-82986
MC-82986 is about items with the same data value, but it's likely this issue is fixed as well now. I'm pretty sure there's an older report about this exact issue though, so I'll leave it open for now.
