The bug
I remember a while back water lakes were removed from Deserts. I think with 1.7 updating the biomes removed this feature.

I don't think there is a distinction between "water biomes" and the other ones. You can turn any biome into an ocean with a datapack by simply changing the depth parameter. When a biome has terrain below y=63, it will always get flooded, which is why you can still find lakes in deserts (MC-72831) or other low biomes.
I think the caves check for water blocks in some places, but they seem to "miss" if the water patches are too small, causing MC-132285.

Please attach the seed and coordinates.
It's a customized world with the biome set as desert. Just by flying around you'll easily see lakes.
I don't believe it being a customized world makes a difference.
It technically could. Worlds are still created with random seeds.
I created a new default world. Here:
Seed: 4286882424063396370
Cords:
-119 70 32
349 78 1475
249 72 1531
Surprisingly its more often in customized worlds and a little less often in default worlds.
Confirmed.
Confirmed for 1.8.1-pre3 also for default worlds, but it seems to appear only at the edges to other biomes (I guess)
Confirmed for 15w40b. Can a mod please give this ticket to me? This was my old JIRA account.
Done and done.
@[Mod] Neko: Done for all of your old account's tickets.
Thanks a bunch redstonehelper and Kumasasa!
I can also confirm for 1.9-pre3, the desert I found had extremely large, but shallow lakes with squid in them. Additionally, the terrain generation in deserts seems a bit odd overall in this snapshot; I have been finding large floating sand/sandstone islands which aren't even connected to anything, and a lot of the ground terrain in deserts looks extremely blocky and abrupt (more than usual, I mean, I know it's a game of blocks XD). It kinda reminds me of terrain generation from Beta 1.7, actually.
Lots of water in a desert, and strangely blocky terrain.
Thanks for providing more evidence
Up to 1.15 pre-1
Confirmed in 1.16-pre5.
Can confirm in 20w48a.
Can confirm in 20w51a.
Can confirm in 21w03a.
Can confirm in 21w05b.
Can confirm in 21w06a.
Can confirm in 21w15a.
Can confirm in 1.17.1.
This appears to be fixed in 21w37a only aquifers generate in deserts which aren't the small lake features
