The bug
If there's an item inside the beacon (either from a hopper/hotkeys - MC-7222 or from a player currently using the beacon) you can use it. Additionally, when closing the interface, you will drop one of the items inside, if there are any.

I'll add this to the description as well.
Due do the attempted fix for MC-1973, a single item is now dropped out the inventory slot of beacons when closing the GUI (if there is any item inside).
Apart from the fact that items can still stack in beacons (using hoppers or 1-9 hotkeys) this behavior has another negative aspect to it: Malicious players can repeatedly open and close a beacon's GUI to prevent players from setting an effect on it; this is because every time the inventory is closed the item inside is dropped, even if someone else placed the item.
I suggest undoing the attempted fix for MC-1973 and saving items in the beacon inventory slot instead. This would fix this issue, MC-1973 and MC-7222. Or maybe it just shouldn't be a storage slot, but rather an item slot like on enchantment tables or on anvils. Either way, it's a bug.

Right, reopening. The partial fix for MC-7222 (which is probably the cause of this issue) added some situations where you can 1-9 hotkey without the slots exchanging completely.
You can update MC-7222 with this info and close my report if you want. Makes it easier to fix.

Likely caused by the most recent fix of MC-7222.
To reproduce:
1. Place a brewing stand
2. Place a stack of empty glass bottles somewhere in your hotbar
3. Right-click the brewing stand
4. Shift-click the stack of empty glass bottles
5. Observe the stack move into the main inventory. Expected: One glass bottle moves into the brewing stand, the rest of the stack remains where it is. See enchantment table for this (correct) behavior.
Most likely caused by fixing MC-7222.
Can confirm, though even if pressing done only 1 item is consumed, so maybe it should rather be allowed to stack manually.

Letting them stack in the beacon would be a better fix than letting only one item fall in.
When a stack of items that are not diamond, emerald, iron ingot, or gold ingot are fed in to a beacon from a dropper or hopper then the item stack will diaper leaving only 1 item out of the full stack in its place.
You can also 1-9 click a stack into the beacon, so yeah letting the player normally stack the items in the beacon would be the best solution IMO.
Still a concern in 14w08a. I am not, however, able to reproduce the behaviour described by Daniel Harris.

Also, if you hold a stack of the item and click on the stack in the beacon GUI, all but one of the stack in the beacon will move into your hand even if that results in you holding more than a full stack.
