The bug
For some seeds the end generates without or too less end stone beneath some obsidian pillars. This would prevent a fix for MC-86654 from working for these cases.

When I went to the End to fight the Ender Dragon and look at all of the new End stuff, I was flying around and saw an extra obsidian tower with an Ender Crystal floating underneath the island.

Is this still an issue in the most recent versions (currently that is 1.10.2, or 16w42a) of Minecraft? If so, please update the affected versions and help us keeping this ticket updated from time to time. If you are the owner/reporter of this ticket, you can modify the affected version(s) yourself.

last time i checked the seed you put in the world gen. does not effect the formation of the end, sorry.
This used to be true, but it seems this is no longer the case. I created a world with the same seed 3 times because I thought the same thing, but each time I got the same main island with the glitched pillar. Just try it.
Of course, if the End wasn't affected by the seed, then you wouldn't have consistent locations of End Cities between worlds with the same seed. Would kinda defeat the purpose since the seed is supposed to generate the same dungeons in the same places.
I got an end pillar that spawned on top of another end pillar!
The top pillar encased the lower pillar's crystal with obsidian!

Itouch2: Which seed did you use? I don't think we have a proper seed to reproduce yet.
I think you search a seed for something that has an already confirmed underlaying bug: The fact that the island is not always big enough.
If you would fix that they spawn too low, you would have instead floating towers. With the provided seed you can still see that one of the pillars has not a complete end stone area below it.
The height of the pillars is not based on the blocks below it anymore. Therefor towers as low as shown in the screenshots won't generate.
I suggest to keep this report open until we know if MC-86654 is intended. If not, this bugs might cause problems like end pillars going to Y 0 or pillars without complete support below them.
