Unfortunately, after searching multiple terms (and coming up with nothing) and proceeding to make the issue, I decided to take one more search with slightly different keywords. Looks like MC-97507 sums it up quite well. Apologies, is there any way to delete?

Certain blocks in the world can be right-clicked, either with a bare hand or an associated tool, to receive new items from said block. However, the delivery of such items is not consistent between blocks:
- Pumpkin (with shears) - pumpkin seeds items are generated at the pumpkin
- Full bee nest or beehive (with shears) - honeycomb items are generated at the bee nest or beehive
- Ready sweet berry bush - sweet berries items are generated at the bush
- Flower pot with plant inside - plant item is placed directly into the inventory
As can be seen from this list, the behaviour of the flower pot does not match the behaviour of all of the other items, as the item appears directly in the inventory instead of being dropped at the flower pot's position. As well as being inconsistent, this behaviour is also likely a cause of one case of MC-97507. The fix for this inconsistency (and the mentioned case of that issue) would be to instead drop the plant item at the location of the flower pot instead of having it generated within the inventory automatically.
This post only lists cases where new items are generated; cases where existing items are replaced (e.g. filling buckets and bottles) should stay as they currently are.

MC-97507 was said to be fixed in 20w21a, but this action still plays the sound and shows the subtitle.
This could be very easily fixed by, instead of placing the item directly into the player's inventory, making the item drop as an entity from the flower pot block itself. Since the bug is triggered by having the item count in a given slot be changed, tweaking the flower pot's behaviour in this manner, which would result in the inventory not being directly changed, would avoid this bug entirely. In addition, this new behaviour would be more in line with blocks such as sweet berry bushes and sheared beehives, which drop item entities as applicable.
While this is mentioned under MC-98316, it probably shouldn't be, as this sound event isn't actually intended to be used by the flower pot and is instead the product of a bug.
MC-97507 was said to be fixed in 20w21a, but this action still plays the sound and shows the subtitle.

Also note that the armor equipping generic sound plays alongside the milking sound, and not instead of it, which would imply that it used said sound intentionally - the subtitles show both the intended milking subtitle and the incorrect gear subtitle.

MC-97507 has fixed most of the instances where the "Gear Equips" subtitles plays inappropriately, but eating still produces this subtitle.

There you have it. No noise, same result. Yes, it tells me the correct sounds, but also "Gear equiped".
I see this working now in -pre3 ("bottle thrown" for both splash and lingering pots)

The following is based on decompiled version of Minecraft 1.9 using MCP 9.24 beta. All method and class names are the names used in the decompiled version.
The reason why this happens is that whenever the net.minecraft.entity.EntityLivingBase.setHeldItem(EnumHand, ItemStack) method is called this sound will be played. Currently this method is called for changing the stack count which is probably not needed as modifying the stack count field of the item stack should work.
Another problem is that often this method is called before testing if the stack count is 0 after using the item.(Looks like this is fixed for 16w33a)See also this comment

Half fixed in 1.10-pre2, eating doesn't have that subtitle anymore, but throwing a splash potion.

It looks like it is still the same in 1.10, however in 16w33a the part "Another problem is that often this method is called before testing if the stack count is 0 after using the item." is not the case anymore, the rest appears to be the same. This means that you have to eat from a stack of at least two food items and you need to throw a splash potion from a stack of at least two potions (only possible using commands).
I included this in MC-98316, please move any discussion there.
I wrote there now that it is probably a good idea to split the reports because the reasons are quite different. Can this be renamed to something like
When you get a plant out of the flower pot in an empty you get this sound, too. Should I create a new ticket?

I don't think so. It modifies the held item from empty to flower. But interestingly it doesn't happen if you take items from an armor stand.

I noticed that when I take a flower from a flower pot, there is no animation in the hotbar, but when I take the item from the armor stand, there is animation in the hotbar.
